A lot of people use phpMyAdmin for developing and testing their SQL queries and database management. I always thought it was clunky, ugly, and slow. Their new version is a lot sexier, but still feels/looks somewhat clunky/bloated to me. Also, it isn't a standalone app. But it is free.
I like and personally use SQLyog. I used to use Navicat a long time ago and it was good too. There is also Redgate SQL Prompt, but it looks pretty pricey. I'd think you'd have to be a professional DBA or doing some serious SQL work to justify paying for it.
